Depending on year and market, the anti-theft system either just disables the ignition, or the ignition and starter. US cars in '92 disabled both the ignition and starter.
In your case, I'm assuming that either the anti-theft box has failed, or someone wired around it. Both are possible. In mdpatsr's case, I'm assuming the two most probable scenarios given minimal data - either he/she/it did manage to get the car into a strange alarm mode - like the transport mode - or it isn't the alarm at all, and the fuel pump has an open spot on the commutator, and it picked that spot to stop the last time he/she/it shut off the car.
To your point - the LED isn't a guarantee, but it is a good place to start.
