Like Fred, I'm a bit confused. If the whine is audibly coming from the alternator, then the alternator bearings are probably shot. It happens.
However, if you are hearing a whine through your audio system, it isn't the bearing. It also isn't a diode - blow a diode, and you'll get an alternator light and the battery won't charge. If it is through the audio system, the first step would be to pull the stereo and clean the contacts. I open the connectors and spray the contacts with some contact cleaner, and let it dry before reassembling.
If you plumbed the iPod into a 12 volt lead, you can try putting in an in-line filter in the power line.
