The bolts to the body are the ones to remove, not the ones that attach to the doors.
Draw a pencil or crayon mark around the hinge where it contacts the body; this will make initial refitting/alignment much easier, as there is a lot of slack in this joint available to align the doors.
On the old door that you are planning to discard, enlarge the opening for the wire harness with some tin snips (careful, don't cut the wires!). This will make removing the harness much easier, it's a pain otherwise.
