The ZF-4HP-18 transmission used in the 9000 is strictly hydo - mechanical, no electronics or computer are involved. What contacts was the indy cleaning?
It is critical to recover the part that was at the filter. Nate or others could identify where it came from, and help put a finger in the problem.
Since the lack of 3rd and 4th are intermittent, an inspection and cleaning of the valve body may be a good idea.
Was the governor cleaned and inspected when the governor seals were replaced?
Adjusting the band would be a good idea just in case it is on the loose side. It is used in 4th.
If you can afford the time, it maybe better to have you transmission rebuilt, then you know what you have. If things look good only the failed parts may need replacing.
