Failed Check Engine Light OBDII Smog Test??

So I brought my 96 CSE in for CA smog. Passed ALL emissions (NO/CO/HC) below or near averages and passed everything listed on the test.....but somehow failed the Check Engine Light Test functional test through the OBDII.
Smog guy asked if I cleared the codes or if the battery was disconnected and they haven't been. As most owners on this site, I do all my own work so I would know if the battery or anything else had been disturbed. I've personally never heard of this being an issue, the smog guy says all I can do is drive it as much as possible and try it again and hope that it works again with OBDII. (?) Is this true? I have another ECU I can try but he seemed to think that wouldn't help. Does anyone have any input or guess what this could be? Is this an OBDII/ECU wiring issue? I dont have much experience with OBDII primarily bc I've never had one or needed it.
I'm at a loss and not really content with hoping it works sometime in the future. Especially since everything emissions wise passes.
