It will work fine. I have an aftermarket system but my amp is original and everything works fine. I keep meaning to drop a new amp in there so I can get some really good sound going, but always get caught up with other projects in my 9k and my 9-3.
Don't have very high expectations for the sound, though. Keep in mind, you have a relatively low quality, stock 15 year old amp powering relatively low quality, stock, degraded, 15 year old speakers so the sound is not going to be that great no matter what. The only way you're going to get good, high quality sound is with some new speakers, new amp, a sub (self powered or amped) and new headunit. Even low to mid priced new stuff will sound 1000x better than this old equipment. Might be a good time to do it all at once!
