If you want to do it all at once restoring is a chunk of cash, but there's no reason to do that unless you really want to. Fix the tranny and do other stuff as you go. You seem willing to put the cash into it, and if you did a fairly full restore with paint and all, you'd have a much nicer car than you could buy for the same amount of money. That's part of what keeps me in my present 9K.
I have a '96 CSE with 195K on it. New clutch at 183K. It has a Stage 1 JZW tune, Aero springs/shocks, SAS bars. Aero seats. Runs great and there's minimal rust. Thirds gear synchro is weak, but otherwise it just needs small stuff. Plan on doing a sort of "rolling restoration" but unless the engine dies I don't plan on replacing that, if at all. If I swap in a better tranny I may do a Quaife LSD at the same time, but we'll see.
Like PT notes, even fixing a whole lot of things is much less money than a newer car. And there's nothing out there like a 9K.
