ECU's don't fail that often, but they get blamed a lot. It's a common refrain - 'the computer musta broke'. I work in the aviation industry, and it's common to see the control computer (for whatever system) to get replaced, usually because it's easier to remove than other parts.
I would ask some pointed questions about exactly what else was checked, and how it was checked. Actually, I wouldn't bother, but just bring it to someone else. The "Everything else seems OK, so it must be the one thing I don't understand" response is not comforting.
Seeing as an ECU is big bucks, spend a few extra dollars now and get an expert. If your GP doctor recommended heart surgery, you would probably visit a specialist first, yes?
