I made the same mistake as you - put solid polyurethane mounts in both ends of the upper mount - gobs of vibration everywhere. Now, I just have poly in the front, and went back to stock rubber in the back, and things vibration wise are pretty close to stock.
If you check out Abbott Racing's web site (http://www.abbottracing.com), you'll find that they have just come out with their own solid mounts for both the upper 9000 mount, and the 9000 transmission. They have three holes drilled in each piece, just as you describe. Myself and the local Saab expert speculate that the only reason to do this would be to give the matterial a little more flexibility and 'give' so that you don't get all that crazy vibration inside. I'm going to probably give them a try, this weekend or in the very near future.
But, I like your idea of drilling. The regular poly mounts are roughly $40 cheaper (for four halves, enough for both ends) than the new Abbott units, not counting shipping.
Looks like the holes in the Abbot mounts are maybe 1/4"? As I say, there are three holes, spaced 120 degrees apart.
If you drill yours, let us know the difference, or any tricks to drilling without smoking the things or setting them on firee...
