How much do you think someone would pay for a '87 9000T with a known bad automatic transmission? $500? $1000 if everything else is pristine? And how much can you then buy a pristine similar 9000T with a good manual transmission for?
Cost me about $2600-$2700 to have my car converted from automatic to manual. That included having the manual transmission rebuilt. Sure, I could have _maybe_ bought a similar 9000T for that amount of money, but it would have had a used transmission in it, not a fresh rebuild, and used everything else. At least after the conversion, I knew the whole clutch (exceptions being the MC and lines - later went out!) was all new, and the tranny would be good for at least another 150k.
But it's certainly true that without a donor car, you're going to be spending quite a bit more money for the conversion. A final point though - at least on '87, you don't have to swap ECU's. I've used both, and can't tell any difference. And in fact, I have it on authority that the part number for the manual LH ECU is superceeded by the part number for the automatic ECU for the same year..
No question that it's cheaper to keep the automatic, though..
