My car has made some interesting noises over the time that I have had it. To track them down I've used a few diferent methods. You can use a "mechanic's stethescope" or a longish wooden or metal dowel and a length of hose.
To use the dowel press one end against a part of the engine and cover the other end with your thumb and hold it to your ear. You can use the hose to generalize the area or find a noise that isn't emanating from one part.
First try the fuel injectors. The make a noise anyway and this will tell you if one is a lot louder than the anothers. Thne try the fuel rail which can also "thump." Try the accessories like the alternator, water pump, and idler tensioner. These can also make ticking noises, sometimes very loud. If the noise is from under the valve cover it could be the chain or a lifter. But as Ari noted, a loose chain is more rattly sounding. If the noise is a lifter and goes away above idle then I wouldn't worry about it, but if you hear it while driving definetly check things out.
Also check for leaks around the exhaust manifold and manifold to turbo gaskets by fealing around with a COLD running engine.
