I'll bet your RF do put out quite a bit more bass than the stock speakers - though this isn't too hard to do. But compared to a separate subwoofer of 10" or 12", there will be absolutely no comparison. The only exception would be if the subwoofer had a EXTREMELY limited linear excursion, and the rear deck woofers had a extraordinarily high excursion. And even then.. It may be that your RF woofers have specifications such that they ideally work in a near free-air configuration, which is what the stock setup is.
Anyhoo. As far as the soundstage, if anything, I think it improved with the tweeters near the reading lights. In an ideal situation you're correct, and the woofer and tweeter should be as close as possible to each other, but the rear of the 9000 is far from ideal. The stock location for the tweeter is behind the woofer, in a recess over and inch deep surrounded on all side by metal, firing straight up into the window/plastic at a 90 degree angle BEHIND the ears of the listeners. You could hardly come up with a worse scenario for a tweeter if you planned it!
All that said, the rear speakers are really just for fill anyhow, the front speakers are for the imaging and soundstaging. In fact, someone even suggested that Saab at one point wired the rear speakers out of phase to give a more spacious sound, similar to what is done in a Dolby Surround system. This would significantly reduce the imaging and soundstaging abilities of the rear speakers, but it's not that important, given then they're already so bad off to begin with! The biggest difference is that you can actually hear some treble from the back if you are sitting there, but whether you sit in front or back, the majority of the high frequency sound still comes from the front, as it should.
Mounting the tweeters near the lights is easy if you have flush mounting cups for your tweeters, and the proper size hole saw to attach to a drill. I'd advise NOT removing the trim panels that house the lights - you're bound to break one or more of the tabs that hold them on, and you can drill with them in place, as well as route the wires with them in place.
