Everything you've mentioned is possible. I believe Mercedes used the shorter CIS injectors that will fit fine in the 16V manifold. Anyone running a race-suped B-moter turbo has some kind of intercooler in there...many remove the High beam lights for the air flow and some for the oil cooler on the passenger side. My 99 doesn't have APC and has the wastegate routed as you mentioned. It works fine. I just have to pay real close attention to detonation...even more so as I skimp on gas and work the lower grade stuff. (It's time I rolled back that timing a bit more)
Good luck. many have done the 16V swap and will be happy to help when that day comes for you.
