If your exhaust system is BRAND new, it could just be excess coating burning off the pipes. But that should only happen for the first few times you run it.
I wouldn't rule out the head gasket -- you might have caught it JUST after it blew, before it's had time to contaminate the oil or lose a lot of coolant. I guess if it were my car (and assuming I had the necessary gaskets) I'd pull the heads in situ and have a look, rather than going through all the work of removing/replacing the entire engine... assuming you hadn't planned to rebuild it anyway...
