skip the CD changer - just get a new deck with the ability to play MP3's.
Being that the majority of my record collection is in mp3 format - it was the best thing for me - I can easily fit about 180 songs onto one cd, way more than I could fit onto a 6 cd changer.
The plus side is that most places will include free installation with decks, also - you can probably find one with a decent built-in amp (mine has a 4x52 amplifier in it to power the dash and rear speakers).
In regards to the "bazooka" type subs, they will definitely work and are pretty easy to install and live with, but if you want really substantial bass with good clarity - you'll probably want to go with a standalone enclosed sub and an amp. I have a 12" MTX aluminum cone sub with a 700watt peak monoblock amp powering it - the car bumps... you can feel the bass all through your body :) Problem is, it takes up a fair bit of room in the trunk... but I think it's an alright tradeoff.
