It's no problem using the short studs all over but on some cars they use the long studs to hold a heat sheild or SAI pipes in place so that's when you need to stick with the long ones.
Since you are in there I would at least get new timing and balance chain guides installed.
No special tools needed for the rear main seal. Just take a good look at the clutch and maybe replace the whole clutch assembly when you are there.
