My 2000 9-3 is my first Saab, so I can't compare it to the 900SE, but I agree with the majority of LDH's comments (I have the 5-speed, though, so I can't comment on the automatic transmission).
I have had the 9-3 here in North Carolina since last March so have had a chance to test the A/C during our hot summers and the heat and heated seats during our much colder than average December (many days with highs in the 30s and lows even down below 20 at night). I found the A/C cools the car down quickly, partly due to the fact the slight window tinting really seems to keep the car a little cooler than my last car. As for the heat, the engine is warm enough for the heater to put out heat within about 5 minutes of driving and the heated seats start warming up in under a minute (really nice!). I find that even in 20 degree weather, I have to continually turn the fan level down to the lowest setting after the interior warms up or the cabin becomes too hot. All in all, the heat and A/C are very good.
As for problems, I have 13,000+ miles on the car in 10 months (mix of city and highway driving) and I have not had any of the squeaks and rattles that some have experienced. The only problems I have had, all fixed under warranty, are the temperature and air flow knob repair (bad grease used at the factory caused them to bind up), ECU recall, and slightly sticking rear driver's side door latch.
Overall, I am very pleased with the 9-3.
