At 45000 miles and a 1999 model it should still be under warranty. The clutch might be considered a wear item but I'm not sure about the TO bearing (I would think not). Anyway, while they are in there it would be a good idea to look at the clutch to see how much is remaining - half, 3/4, etc. If it is about half or less remaining then I'd replace it. If not then I probably soldier on with it. It might even be something else is wrong and the clutch gets replaced under warranty anyway. If the car is otherwise tight, and you have the maintenance history from the first owner and all is in order then I'd think about keeping it.
