Jeremy is right. What your dealer was getting at was that the Saab OEM stereo head unit and the CD changer in the hatch are electronically "married" to the particular 9-3 as part of the anti-theft system. That way if they are stolen they will not work in another 9-3. They have to be "divorced" from the car using the Saab Tech II diagnostic tool before they can be installed in another 9-3 and "married" to that one. The Saab head unit also talks to the Saab CD changer via a proprietary protocol so you cannot integrate any other after-market CD changer with the Saab head unit.
This does not mean you can't replace the head unit and CD changer with an aftermarket head unit (and CD changer). After all the speakers just hook up with wires as they do in any other car. You would most likely need adapters to convert the wiring harnesses, but that is fairly straighforward. If you do replace the head unit and changer, just be sure to have your dealer "divorce" the original head unit and changer from your 9-3 so you could potentially sell them to another Saab owner...otherwise, they will just be paperweights.
Also, as Jeremy said, your aftermarket head unit won't communicate with the steering wheel controls. You will have to decide if that is important to you or not. (It also won't display information on the SID, but that is usually not a problem with an aftermarket head unit that has its own display.)
