Welcome, I was new to this site a year ago and it really has been a tremendous resource. Regarding your suspension clunk, you should check and retorque the sway bar bolts, also the lower suspension bolts. I am including a link with instructions for you.
By the way I did this to my 1999 93 and still had a slight clunking which turned out to be a Outer tie-rod end. $50 part and about 30 minutes to change.
Onto the CEL, was that light coming on before you did the plugs and fuel filter? Did you Gap the plugs to spec.
When my car had 50K on it I found a couple of cracked vac hoses off the throttle body. Look for those and while you are at it take a half hour and clean the IAC, TB and Purge Valve. Really made a difference in the way my car ran. Then run some Techron in the gas tank to help clean the injectors.
Once everything is tuned and cleaned your CEL should go away.
