The stops are cylindrical and simply are riding on the shock's shafts. You will be removing from the old shock shaft and placing on the new shock's shaft. So you will have the part in hand.
I had Koni's and stock SE springs. I cut off around 1" - 1&1/4" from the lower end of the bump stop, where the bump stop has a narrow waste. I used a pruner and metal shears. Band saw would also work.
You would be restoring your vertical free travel to close to where is stock by doing this. This also increases the travel where the springs and shocks are under control of things. Ride quality would be better too when things get rough.
Brad in KC put this into my head years ago, and I am glad that was able to do this while everthing was apart.
You need to consider replacing the strut upper mounts, as they are loose in hand during the other work, and replacing later would be about 90% of the work of the springs and struts. Search for 'scrub test' here and perhaps on the NG900 BB's for info on visualizing how much the old mounts allow the tops of the struts to move. KYB mounts from tirerack are good, but use the old OEM bearings, not the ones that come with the KYBs.
You will not need to do an alignment when you do shocks. But with lower springs, the tow-in might be off a bit.
