If the HBs were not loose, I would expect that prior owner had them tightened. If he had dealer do that, then the service record that you can get will show that. 1999 was a very bad year for HBs loose.
You are breaking in new rings and cylinder surfaces. Act like you have a new engine and chain oil often to remove wear metals. Suggest M1 0W40 or 5W40 and Purolator PureOne PL10241 filters.
With HOT ECU, use BPCR7ES11's, larger gaps deliver more power (.039") by reducing the DIC seeing false knock like conditions at high output.

Water injection would work well with your setup and that lower peak temps in combustion chambers, but perhaps not needed.
Your config is trouble free for many, so probably not a result of the mods. Prior HB problems could have lead to gas in the head on hard runs. But we can only guess unless prior owner wants to talk freely. But somehow the loss of compression does sound like a sudden onset. If in doubt about octane or AF ratios, you may need to augment octane for track days or get an AF meter or measure AF on a dyno so equiped. So there is a possibility that the conditions that led to this problem persist. So some addition measures might be a good idea. But not another welcome expense after the work just completed.
Downpipe and exhaust can affect temps and detonation sensitivity. The Viggen IC, while quite good, is not the best that you can get. Maybe these are warranted for track use VS spirited driving.
Suggest you post on the perf BB and ask if any have had any AF issues with Abbott T5 ECUs.
