The pipe should extend into the air box only enough to allwo for securing it there. So if you plan on some selant on the inside of the box, then perhaps 1/2".
You do not want the air to make a 180 degree turn with the tube extending into the box! The old tube was long to be a low pass accoustic filter, not to do anything right with the air flow.
After the air goes thru the filter, it really does not matter which end it goes out of, as the air looses all of its momentum in any case. That is called a dynamic pressure drop as the kinetic energy of the air flow is lost. The losses are higher with the 2" tube as that creates high velocity and more energy is lost when that air slows down going through the large area of the filter (think of the pleates unfolded).
