As to your question about it being possible to break, the answer is sure, not bloody likely but stranger things have happened. I suspect this joint is welded and probably by a robot so it is very likely it is (was - see below) a good weld but I've definitely seen weirder stuff in my 30 years of so of engineering.
But! After think about this a bit more, I find it hard to believe that this joint is flexing enough to crack the glass without either having distressed the sheet metal or paint on the outside or the motion at this joint when driving being noticeably different than the motion at the same joint on the other side of the car.
More work with the thinking cap. The A pillar is a continuation of the forward door frame. If it is loose, I wouldn't be surprised if playing with the door (open to stop, lift or push down on the door - when open) wouldn't get it to move. Compare to the other side for reference. Also I would be interested in what the window shop did to get the original window out. Not that they would fess up to prying like mad and busting something but since the problems started when the original window was removed, it is a definite possiblity that they caused the problem (if there really is one).
