There were quite a few aircon boxes that cracked from that era, there was a storm of folks with this problem at one point. it is possible that you have a lingering issue of that type. Some were fixed with new parts, others with sealant. But that does not explain the rain.
The cowel (under the wiper area) has its own drain. It is behind the TB area. There is a rubber drain horn, carefully pull it off and clean it out. If there is a lot of trash in it, remove the cowel and clean in there. Perhaps the cowel is flooding.
The AC box drain horn is below the steering rack and above the cat converter. It should be cleaned the same way.
Get under the vehicle and look for a gromlet or plug in the floor pan that is MIA or wounded.
