Sorry to say but the electrical top system on the 95 to 98 900 is a different kind of beast and it can be a challenge to find and repair the problem.
It's many posts about the topic in the archives.
Tonneau motor gear box being out of alignment and needing a reinforcement kit is a very common problem. But dealers usually install a whole new motor unit instead and that would be up there in that ball park.
Micro switches not closing or opening properly will make the convertible top computer shut down all operations to save the mechanical linkage.
With the factory scan tool it is fairly easy to monitor all micro switches during the opening/closing but without that tool, it can be quite a challenge to find a back probe the correct wires to check for micro switch operation.
If used parts has been installed from another car, the different potentiometers and values needs to be read and programmed into the top computer otherwise it is big chances that it will shut down to protect the top system.
