I had the same problem, came here to get ideas on how to fix it. I too didn't quite understand how the water was getting into the truck. Living in San Diego, CA, which is basically a desert, it doesn't rain too often, and when i does its not really considered rain everywhere else. Bought my car used and found after the first real rain in many moons here, that i had the leak. I pulled the carpet away from the trunk and found nothing. Next big rain, happened again, wet trunk.
Did the same thing again, pulled the carpet away from the trunk, still no leak. Poured whole big bottle of water down the side gutter of hatch. Still no water. Then I cleaned out the whole right side of the truck, got some talcum powder and carefully dusted the whole area, anywhere, and everywhere i could reach. Then the next time it rained, i saw where the water was leaking in, cause there was no powder. See if it works for you.
