Depends why you cover your car. If the weather is cold enough that mildew doesn't grow I would think it is okay to cover. The concern would be having the two freeze together if it freezes. But if you have freeze/thaw conditions and the cover breathes enough your car should dry itself out before you get your land legs back.
If it is warm enough for mildew to grow perhaps a way to maintain an air space between the two. I might also look into a mildew inhibitor. Which I'm sure you'd find at any marine shop that deals with canvas boat covers. Though check about discoloring.
