When I installed the speakers in mine they came with an external crossover for each set. I took the old speakers out of the dash, traced them out onto fibreboard, cut them out and installed the tweeters in the dash. I installed the woofers in the door and ran the wires with the others into the dash and set the crossover under the tweeter.
First off, yes it matters which wire goes where. Simple rule is that red is positive, and speaker wire usually comes with a way to keep track, be it a stripe on the insulator, two differ color wires, etc. Shouldn't be that hard to keep track, just be consistent and go back to the source.
Now if you have the crossover you should be able to adjust the output, so that sounds to be what you lack. I didn't look to closely to the amp but I would bet that it is already designed for what Saab had originally installed. It would be as simple as a switch or alternate outputs.
When I dropped my speakers in I also installed a cheaper Alpine amp just to power up the new speakers.
So I guess look at the amp closely, trace the wires and check the polarity and you should at least be able to maximize what you already have.
