Autozone and some of the other parts chains have the scanners to check and reset the light (at no charge). Running out of gas would cause the engine to misfire, which would probably trip the check engine light. The rough running could be a little air in the system and should work inself out in a day or two. You're lucky you were able to get it running again, modern cars don't like running out of gas and sometimes you have to blead the air out before it'll run. And don't even THINK about bringing it to the dealer (think independant mechanic). Go and sin no more.
