Front door window maximum travel?

If I lower my front passenger window as far as it will go it seems to go about half an inch too far compared to the drivers side window. When raising it again it comes up crooked unless I pull it back into shape. If I lower it just less than the maximum travel it comes up straight, no problem.
I have noticed a grey piece of foam in the bottom of the door, about four inches long. Does anyone know if this controls the maximum drop, or it it just to protect the window if it falls off the rollers? Should it be in any particular position?
I have already changed the rollers, re-greased the channels and put silicon lube into the glass channels but this has not solved the problem.
