After several attempts I got the glass in the rubber channels properly and it works fine now.
An earlier John Myers post advised "Sometimes the glass can look like it is in the front and rear channels and not be in the slot just right."
That was exactly the problem.
I also slightly adjusted the position of the track where the third roller goes using the two horizontal 10mm bolts. Now the window goes up and down smoothly, and stops at the lower limit block, whereas previously it was sometimes missing the block.
