The only real language is the 'clutch cable', it just goes between the top of the pedal up under the dash to the arm on the transmission that actuates the clutch. NGs are known for breaking them.
The transmission absolutely does NOT have to come out to do the job. They may take out the battery and the fuse box in the engine bay to make the job easier, (and the lower dashboard panel/air ducts/etc. have to come off) but nothing else.
There is a tiny chance that something else broke, it's not always possible to be 100% sure over the Internet, but these symptoms are really indicative of the cable. Give them explicit instructions (like "Comfirm and replace broken clutch cable") and make sure you don't sign the work authorization for any more than about $200.
