Keyless Entry / Alarm failure

A few days ago I had trouble disarming the alarm in my 97 900 SET -- had to push the button a couple dozen times after which I heard a week chirp and the car was unlocked. Likewise, it took several tries to arm it again. When I returned, I could not disarm the car and eventually opened the door via the key. My spare was inside the car, and I tried to disable the alarm with that, too, and eventually succeeded (not sure whether the eventual disarming was done by my regular or spare). During this time, the horn must have blown for a minute or so. I decided not to arm the alarm when I got home.
The next morning, the car would not start. I got a jumpstart and the car's been running fine. But ever since then, the alarm LED does not light and the remote entry buttons are completely nonfunctional.
Any ideas on what's gone wrong and how to fix? I tried disconnecting the battery for 20 minutes, but that didn't do the trick...
