Rough idle, hesitation on shift (automatic), recycle

I have a 96 900 non-turbo convert with a 2.3 engine automatic with 60,000 miles. The engine has a rough recycling idle when cold and you can feel a severe miss when it shifts at rpms below 3000 and when starting off from a stand still. I replaced plugs, wires, cap, rotor, air filter, IAC valve, cleaned throttle body, two tanks of techtron with little/no change. All OEM parts. The check engine light is also on now and then. Not sure what to do next as I don't want to keep replacing parts. There is an exhaust leak somewhere I can hear toward the middle/rear of the car. Any advice would be appreciated. Battery went completely dead (key left on) just before this all started, running fine before.
Thanks very much, Steve
Thanks
ED
