If you are referring to the tonneau motor/transmission the position sensor ts part or the transmission. The motor does not need to be timed to the trans. The mechansim that goes into the output of the transmission has about 8 splines and is master splined to only go on 1 way. When I do this I have the tonneau cover down and run the motor off the car to approximately the down positon. (The arm that pulls the cables should be getting pushed down by the arm that turns the square shaft.) Be sure that you can access the upper-rear 10mm headded bolt. When you re-install the assembly the square shaft should go into the u-joint the same way it came out. You can tell by where the set screws that lock the shaft into the u-joint have made marks on the shaft.
Before starting the re-installation make sure the black mechanism is assembled correctly. The stop that is held on with one of the motor screws should be at the bottom-front screw position. The arm that turns the shaft should have the elbow-looking joint moving in the rear half of the circle it travels in, with the smaller arm in the frotn half above the stop.
Hopefully this makes sense.
Oh, if you get it mostly working you may have to adjust the position sensor by leaving out one of the screws and using a trial-and-error method.
