Alternator replaced, now check engine light on

So I posted the original message last Friday about the battery light on my 97 900 SE Turbo coming on out of the blue. Since then, the dealer identified the problem as being the alternator but couldn't locate one through their supplier because of a nation-wide shortage. I called an online parts place and ordered one from them that the dealer installed for me on Friday.

Leaving the dealership, I noticed a wind-up sound that I didn't remember, but thought it might just be from having driven a rental for a week. Then I noticed that the radio, when I turned it on, said CODE IN. So obviously that had been overlooked by the shop. While waiting at the stoplight a couple blocks away, I called and left a message about the CODE IN message asking them to call me back and let me know if I should turn around or if they could tell me how to do it over the phone. The drive home for 15 miles went fine, though the car was still spluttery when taking off from stoplights.

I got home, looked in my manual and found my radio code, did what it said to do, and it still didn't work. I then left another message. No response from either service manager.

About an hour after I got home, I drove the car about half a mile from my house, noticing that now it was running quite rough. The spluttering that it had had for the past few weeks had suddenly become much, much worse. Then after stopping for about 5 minutes and going back out to drive home, the Check Engine light came on as I was leaving the parking lot, and the car barely made it home.

Does anyone have any insight? At the moment, I'm incredibly upset with the dealership, but I have a feeling they'll attempt to pin the problem on the alternator I supplied. It was a Bosch alternator with the exact same part number they would have purchased, so I doubt it's that. In addition to all of this, they were incredibly rude to me and treated me as a second-class Saab owner because I have a 97 instead of a 2004.

Any suggestions for what might have happened to my car, whether it sounds like a faulty part or careless installation, and any advice on how to proceed would be much appreciated.
