Rain-X isn't thick enough to "scratch". It will just wear off before any noticeable marring takes place.
What I'd do is clean the windshield really well to see if its not some kind of oil or sap or something. Use a glass cleaner and #0000 steel wool to polish. Towels and such won't cut it, you need something with some bite but not too much, hence the super soft steel wool.
If that doesn't make a diff a cream glass polish would be my next suggestion. These apply like car wax but are made for glass. I use them all the time with awesome results. They especially help after winter's abuse. Griots, Autoglym, Zaino, Detailers Pride, Diamondite are a few brands to look for. Hard to find in stores but available online (what isn't, right?)
