I currently have a '96 900 SE (auto) and a '95 9000 CS (auto, now FPT). I used to have a '90 900S. The 9000 will provide what your thirsting for in sound and "Saabiness", but will also be a more modern and much more powerful car. I like the handling much better than the old C900. The NG900, while great for driving around town, is missing something. It is quick and nimble, but does squeak and rattle more, and doesn't exactly have that sound your looking for. Maybe its cuz my 9k has the sport exhaust, which brags to give the "classic Saab turbo sound". Don't forget, the NG900 is part Opel. While you'll find more GM influence in the 9k than in your C900, its an awesome combo of convience and quirk. It retains the really stable feel at high speeds (as does the NG900) and also feels great banging around. On the highway, you can open it up and feel the power the NG900 does not have. The 9-3, as you say, is really a modified NG900. I've never been in one so I can't comment, though. I also test drove a 9-5 for myself but ended up with the 9000 instead. Call me crazy, but I liked the handling, engine, and overall feel of the 9k. I dunno.

The auto tranny of the 9000 is not as bad as many think. Many have had their autos last into the 200k mile range with nary a problem, while others have gone before hitting 6 digits. It all depends on how its taken care of. There's a ton of info over on the 9k board (my "home") about this issue. I went with a Super CS model, and upgraded to the sport exhaust, and a FPT ECU, giving me slightly over the 200 hp mark. I also put in the SCC and stock boost gauge, so it's just like a CSE inside and under the hood. I would recommend doing that. Its cheaper to buy a CS and its more likely that the car would have been driven more gently, and they only have 170 hp (LPT) stock.

Good luck in your decision, and definately keep your C900 around as a "fun" or "weekend" toy. You'll be glad you did.
