Like the other posters I'm not familiar with the convertible system, but let me take a crack at it.
I suspect what they did is take the vacuum bottle that's inside the passenger's fender on the non-convertible models and relocate it to the trunk. When installed up front, the bottle has 2 vacuum lines - one goes from the intake manifold to the valve that's part of the bottle (which is a check valve), the other goes from the bottle to the climate-control system.
But your bottle of course is in the trunk. If Roger's diagram is correct, there would be 2 vacuum lines coming from the front of the car, one going to each fitting on the bottle. But it sounds like you only have one, so I'm going to guess they installed a separate check valve somewhere, and set it up so there's only one vac line going to the back of the car.
The upshot of all that is if you have only one vacuum line going to the rear, and plugging the other fitting on the bottle makes the system work, then plug it and go enjoy your car! Probably what's happening is Saab didn't bother plugging that other fitting because with the check valve incorporated into the bottle there should be no need to. But the check valve failed and is letting air into the bottle. So plug the fitting and you're set.
