Yes, these are noxious chemicals and you need to take precautions when using them. I've read of people using mineral spirits to flush AC systems but have not tried that myself.
Normally you would only flush your AC system when it has been contaminated, for example if the compressor self-destructed and sent shards of metal throughout the system. (Note that parallel-flow condensers cannot be flushed to remove debris as the flushing compound will just flow around the obstruction and through the sections that are still free-flowing.)
Another reason might be to remove oil that has been contaminated by atmospheric moisture if all the refrigerant were lost through a large leak, or if you're changing types of oil and want to flush out the old stuff (such as when doing R12 to R134 conversion).
