I'll throw my 2 cents in...
With the system on, if you remove the RCAs to the amps, is the noise still there? Installers use a "jump RCA" that cancels out the RCA grounds...a trick to see if it is the amp(s) or the head unit making the noise.
If it is the head unit, and the ground is ruled out, I would look at the power source. Sounds like the relay turning the fan on is in the loop. To test, I would run a jump wire directly to the battery (or another source) to see if the noise goes away.
As for amp grounding, there are many myths out there. Remember, you just need the beefiest, shortest ground possible. The car chasis acts like a HUGE ground wire- bigger than you could ever buy- so it doesn't matter where it is grounded, as long as it is beefy. Generally, if the amp is screwed to the sheet metal, you have multiple grounding points, anyway.
Many people think that you can't run RCAs next to power wires. Back when I was installing, this was also a common practice. However, these days, many installers have found this not to be true, as power wires to not put out an electromagnetic source large enough to penetrate a shielded RCA. Hey, who knows- I'm not an EE.
It's been my experience that most RCA noise is caused by the head unit or amps(s)...don't shoot the messanger.
