I'm not a huge car audiophile, but I am in the electronics engineering field, and here is the way I see it. The capacitor is basically acting as a battery, but one that can supply the current faster which in theory prevents "bottoming out" on momentary large power draws (fractions of a second). The capacitor is then re-charged by the battery in preparation for the next time it is needed. The power drain (to the amp) from the cap will happen much more rapidly than the charging (from the battery). This being the case, it would make the most sense to connect the capacitor (both positive and negative terminals) as close to the amp as possible, not the battery.
Having said all that, I also question whether it even makes a difference in most cases. I am not convinced. The capacity of even a 1 Farad cap is so minute that it would get drained in something like 1/10 of a second at high current levels, which is a shorter time than the musical note will typically last. So it ends up that the battery will be doing all the work, just like before. Just my $.02
