Since the pedal is going to the floor, it wouldn't be a pad overheating related issue, it must be a fluid issue.
The fluid is either boiling, or leaking past a seal. If you aren't seeing any leaks, or weeping around the caliper seals, and they work just fine until they are really hot, I would imagine that the master cylinder is fine. You could always replace the seals and check the bore for smoothness just in case, but I think your problem might be heat related at the caliper, not the master. I can't imagine underhood temps, even under hard driving, going much above 300*F, and sustained temperature at the caliper would probably be well over 750*F.
What fluid are you using? You could upgrade to one of the race specific ones with much higher boiling point.
You could also try increasing the cooling to the brake calipers and rotors.
The perplexing thing, is that since the pedal goes dead, it would mean that the fluid would have to be boiling in all 4 calipers, since if only the fronts for example had developed bubbles, the pedal should still have some firmness since the rear circuit would be working.
Did you slow down with the emergency brake, or what? Because that would also rule out a pad issue.
