The only problem that I have had with my car like yours was related to my forge/abbott BOV. What happened was that the plastic piston melted to the sides of the bov causing it to open rather late but unlike your problem I was still getting high boost levels, just lots of lurbo lag. Do you still have the stock BOV or have you upgraded this yet?
I also have had boost problems with the abbott ecu directly but this was caused by one of the wires being slightly pulled out during installation. I can't see how this could have had happened thought by installing the innercooler or the shocks.
In thinking, the boost levels should increase not decrease with the addition of the innercooler. Have you checked the innercooler for any leaks in the hoses, clamps, ect?
