As z says, it is torque that kills the auto box, as well as full-power gearshifts. Rather than low-down torque, what you really need is to spread the torque further up the rev range so you can get more power without overwhelming the transmission with masses of torque. The JT system will help with this. A good intake system (free-flow filter and modified airbox) will help with this too.
I can't imagine lag being worse with either ECU. Maptun told me that the Stage 2 (and I assume Stage 1) advances the ignition timing, which I would expect to reduce lag.
Perhaps you should speak to Maptun (they speak very good English) or e-mail them (info@maptun.com) and ask what they think. I know they are happy to accommodate custom requirements and they probably won't charge extra.
Perhaps, also, you ought to be using the kickdown to get the best from your engine/transmission combination and prolong the life of your transmission. Again, revving the engine higher will give you the same power with less stress on the transmission. The good thing about an automatic with a turbo is that the turbo lag probably helps defer full torque until well after the downshift has completed, which is not the case when it shifts up under full power.
