If you're going to rebuild the engine, it really wouldn't make sense NOT to clean up the head while it's off. Not necessarily a port and polish, but at least the basics (i.e. grinding/cleaning/checking the clearance on the valves, resurfacing the head if necessary). It's really not that much more of a task after you've already removed the engine and pulled the head, which is required for a rebuild.
Might as well do it right.
BTW, another option is to put a performance head that's already been modified. I can't say I've actually tried it, but the one from Swedish Dynamics sounds pretty sweet, and it's under a grand if I remember correctly.
