97 900set performance (sorry so long)

I have seen the posts from Dean listing the low-cost/easy ways to increase performance in these cars, so I tried them. (Throttle body transition modification, air box modification (used a 3 inch pipe from a muffler shop), removed turbo silencer/insulation, drop in K&N filter). Initially I noticed a huge difference in spool-up time and overall performance. Instead of only going halfway into the yellow, the boost was now at 3/4 of the way into the yellow. When I stood on it at about 20 mph, it broke the tires loose all the way up to redline, something the car in stock form would never have done! This was even before the K&N was in.
Here is my problem, though. Soon after these mods, my battery went dead. I have installed a new one, but now it is like driving a stock car, again. Does anyone know if this is due to the APC being reset after I disconnected the battery? If so, will it gradually increase boost as it realizes detonation is not occurring? Any insight would be appreciated. It is kind of disappointing to drive now, after seeing the potential of this vehicle!
