We make a short shifter as well and maybe our instructions can help, they are listed below. I know John at Saab Savior is very good to work with and I'm sure he can help you out as well, but I will try.
What gear where you in when you put the shift rod into the shift linkage? It should have been fourth gear. If it was not in fourth gear your going to be playing the trail and error game for about 1-2 hours. If the car is in fourth on top of the transmittion there is black plastic cap. If you remove this cap and flash a light into it you should see a hole where a Saab special tool would line up the gears. If you don't see this hole lined up correctly it means your gears are off. To adjust it correctly simply loosen the shift rod and put it into place using the hole to line up the gear. Once the gear is in the correct place simply tighten the shift rod while engaging the car into fourth and your done.
