In manual mode, it may allow you to really lug it (too low rpm for a given vehicle speed and load), but in automatic mode, it lets you rev too low while accelerating, relies heavily on the turbo for torque. This lugging causes the vibration you feel. It can't be good for the engine overall, and I think they programmed it this way to improve fuel economy in the city. I don't know if the software has been updated for this. I doubt it as they would have to recertify the window sticker fuel economy. They should reprogram it as this kind of thing would make a person not want to buy a car.
By the way, I also have a 2004 9-3 Linear, not sure if this happens with the H.O. engine on the Arc and Aero.
